The embedding output does not contain the node indices. When an output is created is it true that nodes are sorted by their index?
On clustering the output of PRUNE gives extremely poor results (measured by modularity). What can be the reason for this? (We tried out a range of parameter settings and it did note help.)

I do several experiments and also get extremely poor results. The nodes which have high similarity in embedding space are dissimilar at all. I tried out several hyper-param setting and it did not help. So I am confused. Are there some tips we must be careful to use the PRUNE ?
